La historia relata la historia de un estudiante de secundaria llamado Makoto. Un día, en su escuela, tratando de escapar del presidente del consejo estudiantil ve que todo se congela y una voz lo llama. Sigue a esta voz que lo lleva a las ruinas que se hallaron el sótano de su escuela y se encuentra con una joven mujer que cambiara la vida para siempre y darán comienzo a sus aventuras en el mundo de El Hazard.
